Anyone know which transmission and from what type of donor car works best from a fit and function standpoint for converting to a 5 speed? Running a toploader right now but would like to change rear gears to 3.50:1 and add a 5 speed for better drivability.

The T-5 is the best choice if you are going to be buying used.
Chances of finding a used Tremec in a Mustang is not goooooood :)

T-Birds, some Lincolns, and obviously, Mustangs offer T5's. Make sure you get one from a V8 car.

Dont mean to steal your thread, but what about a t-5 out of a turbo coupe? They any good? I found one for free and shifts good, might be able to get a "v8 gearset" and go for a rebuild??

They have a smaller input shaft, that is also longer than the V-8 imput shafts. Might have trouble finding a bellhousing that works, unless the turbo coupe bell will mount up to a v-8. I ran into this issue when I threw a Ford T-5 in my 65 Barracuda.
