I need a 12v to power the head unit on the new AC system. Can I use the old brown wire that powers the old fan in the firewall? The new source needs to be fused for 20amps. I believe at the fuse box the oem fan fuse is 14amps, can I use that power source and swap that fuse to a 20amp?

No you should never swap a fuse out for a higher one... the fuses are rated based upon the gauge and length of the wire. If the fuse allows too much power to flow through the wire then the wire can melt and catch fire. It sounds like you need to run a separate power source for your AC. I'd use the brown wire you mentioned to power a relay and run a dedicated fused power source from the battery.

What year?

Do what Ford did for '65-66 A/C.... pull a feed wire for your A/C off the "A" post (center) of the ignition switch and use an in-line fuse holder. A 14AWG wire will be more than enough to handle the load.
