I use a center punch, reverse drill bit, and easy out type tool...I bought a set from Snap-On and it has come in very handy over the years. Often the fastener will come out with the reverse drill bit alone. I find that it is often better to use a drill/easy out combo one size smaller than seems appropriate...of course if the easy out is really yielding then step up to the next size to avoid breaking off the ez-out in the fastener. When I was poor (well poorer, I'm still poor) I used to use a punch or chisel placed off center and struck so as to rotate the fastener in a counterclockwise direction, but I don't know if you want to be hammering punches and chisels around your flywheel. As the other poster said, it may be better to do this with the flywheel off the crank and on a bench...give you a chance to upgrade to some fancy ARP flywheel and clutch bolts at the same time.
