So I take my alignment tool, which is supposed to be the exact size as the input shaft, and put into the pilot bearing. There's alot of slop, and or it's no where near tight/snug. Should it be pretty tight, and or how many thousandths should it be out?

It's never a tight fit. If you are checking a used pilot and it's really sloppy, then change it out for a new roller bearing for a 5.0 Mustang. Makes a world of difference in shift quality....

bearing or bushing?
3 or 4 or 5 speed?
