quick door lock hardware question

Im transferring all of the guts from my old doors into the new doors. I already have all the stuff for the window operation and cranks etc (including the glass) in the door already. Now im putting in all the door lock stuff. Do i have to take any of the window stuff out in order to put the door lock hardware in. And maybe its a dumb question but does the door lock assembly go "on top" of the window stuff, or does it go under (under being toward the exterior of the door). This is on a 66 coupe... hope what i said makes sense
