I am putting a T-5 trans with the stock bellhousing on my 289. The trans bolts right up, but the shifter set-up is a little forward and to the right. Is this normal; do I have to cut out part of the transmission tunnel to make the trans mount right?

Also, any suggestions for a clutch-cable conversion and how to make it work with a power brake booster? (Where should the clutch cable come out, and what kind of pedal set-up is needed to make this work?)

Yes, you will need to trim the tunnel opening a small amount. I am using the cable clutch from Modern Drivelines, it exits above the booster the only problem I had was finding headers that let the cable have a direct run to the Bell housing..As far as the pedals, you need to get a pedal support and pedals, they are readily available.

You need the late-model T-5 bell to make the cable clutch work, unless you mod your existing bell to include a ball pivot and clutch cable mounting point, like I did to this 6cyl bell.

As someone else said, if you want to use a cable clutch you will need a different bellhousing. The stock pedal can be used and there should be no issue with the brake booster if your using the kit from Ron Morris.

As for the transmission tunnel, you'll need to remove about a 1/2" from the front and right side so the shifter does not hit.

Amartin does some nice work!

The use of a late model bell might also require you to change flywheels (I don’t know of you have 164 tooth fly or 157, but the 5.0's use 157).

Another alternative to the Modern Drive Line (Blkstll's chioce), is Mustang Steve's set-up. As long as you're using the stock PB booster, his new adjustable firewall brace will do a nice job, and he might even have a pedal hangar assy. lay’n around. (I have a couple photo's of his set-up on my site), but check his site out for the details www.mustangsteve.com

We had to remove about 1/2" inch on the front of the tranny hole and 1/2" on the pass. side of the hole as 66stangfb stated. It depends on the shifter though, when we had the stock shifter, it fit fine, when I went to the steeda tri-ax the base was a little wider so we had to cut it. I wouldn't cut until you make sure that you have to.
