You could have had an air pocket in the system. Check and fill till it covers the fins. Stock oil pan is 5 quarts. Air movement looked fine. I think I would check the valve clearances since you heard a noise.

I think you're ok with the oil that's in it but it can't hurt to change it. You also could drain it into something clean and look at it but that's a judgement call only you can make. Remember when you brake it in it may get a bit of a gas smell. Make sure the carburetor is not draining down.
